You can continue playing on the same save file after finishing the game. If you missed any miscellaneous achievements you can go back and get them; make sure you do this before doing your 2nd playthrough.
The 100 whomps grind can easily be done on the Snake House level in Zone 2 (in the top left). After blocking the initial patroller, you can alternate between whomping two patrollers until you get the achievement.
For "Cookie Monster", you will not get the achievement if you took the Isaac secret exit on the "Island Room" level in Zone 3. You can replay the level and exit normally for it to count. Afterwards enter the final level to trigger the ending cutscene again.
