Main game guide - check last section for speedrun tips. Secrets guide - minigame is unlocked on the main menu by completing all secret areas. Alternatively, and much faster for a guide-only run, there is a video guide.

Nothing is missable other than the speedrun, you can complete everything in one save file. The speedrun does not require doing any secret areas. Other than those, the remaining achievements are "storyline".
The speedrun time is pretty generous, considering that the timer pauses whenever the game doesn't have focus. Easiest with multiple monitors so you can check/envision the solution, otherwise try screenshot and alt-tab. This also works with the secret minigame, which makes it a lot easier to beat, otherwise may take many attempts (also RNG dependent).
If doing one blind run, possibly guide assisted when stuck, followed by a new run for the speedrun (I recommend this method, the game is worth it) expect to take above 20 hours. The hints guide does not always explicitly give solutions so you will need to be familiar with the mechanics either way, unless following the video guide. There are three save slots, so you can always play around in one and start a new one for the speedrun.
